I'm not sure I fully understand The "time for microbreak" window would be what we call a "prelude". You should stop working and then the break window will appear. If you don't the smiley face will turn into a frowney face. The microbreak timer running backwards will be in the status window, or in the applet on your panel, or maybe even in the break window, I cannot tell from your description. All of what you are describing could very well be workrave working as it is supposed to. Why do you think there is a bug? What would you expect to happen instead?

Changing importance to normal: this is most likely intended behavior as Kees-Jan mentions.
