The Correct Mechanism is to support the session management protocol (see the "GnomeClient" object in the GNOME libraries for example) and allow the window manager to save your window sizes and positions.

Uhmmm. This is what "GTK+/Gnome Application Development" tells about GnomeClient: "Applications should not save their current window geometries; the window manager is responsible for that."

This bug also deals with running the application on start-up. Perhaps it was not that clear from reading the discussion which was mainly focused at window positions...
