When logging in to Ubuntu 13.04 the system icon which I set as the sheep rather than the timers reverts back to the timers and the settings I've chosen have not saved.

This issue is still present on my system with v1.10.1 on Ubuntu 13.10.

Semi-solved...

OK I've managed to restore the sheep icon when booting/login. The way I did it was to go to the preferences and then Applet tab, and then select each timer drop down box and choose hide instead of show. From memory the non-Unity version (ie Gnome) did this by checking the 'Applet Enabled' box from that same tab instead. The developers can decide if this needs fixing or not. At least I have found a way to display only the sheep by default when logging in.
