I'm a videographer, and I use workrave during cuting movies on Adobe Premiere Pro Software. The problem is that when i don't type and don't use mouse, just watching video footage the workrave timer stop. I'm not making any activity but I'm still looking on monitor, my eyes are still working and getting more and more tired.

Maybe there's a possibility to make timer not to stop when any video is on playback?

There sure is. Open the workrave menu (for example by right clicking on the sheep icon in the system tray), and select "reading mode". Once the timers start running, they will not stop until after the next restbreak finishes. After that, you'll need to do some moving or typing to start the timers again.
